We had a cat who had violent, um, 'stomach and bowel discomfort' following a vaccination. The next time, they gave him a benadryl injection before the regular vaccines and he did much better. You can also spread vaccines out over more time, or reduce the frequency (using titers, or longer - term vaccines). Again, I'm so not a vet, and I only have one little personal experience, but there should be solutions out there. Good luck finding a new vet - at least it seems it you can't find anything worse!
